I kinda see everything ending in one huge epic battle at the end of Legacy of the Void.

Here's my backstory for the end. ^^

A break will occur in the story after the Heart of the swarm campaign because of another victory against the Zerg. The peace will last long enough that everyone will feel comfortable to sort of get on with their lives again.

The Protoss will continue to rebuild their civilization with some help from the Xel'Naga. Artanis will lead the reconstruction on Shakuras. Protoss will also go to Bel'shir, Ash'Arak, Braken, and Ynoth in hopes of enriching the colonies they have there.
The Xel'Naga will be fascinated with the new technologies the Protoss developed through the years and will develop even better ones together.
Zeratul, with the help of new ships developed together by the Protoss and Xel'Naga, will continue the Dae'Uhl. The enhanced warp drives of the new ships will give him the opportunity to explore regions they've never reached before. One of the ships will be named "Ganthrithor".
The Xel'Naga will look for a world where they could start rebuilding their civilization. The Protoss and the Xel'Naga will continue to keep in touch with each other and visit each other's worlds from time to time. The Protoss too, will do what they can to assist them.
Aiur has, at the moment, been fully abandoned. The Protoss still hope to reclaim their homeland someday.
The Terrans and the Humans on Erath will be on very good terms because of alliances formed during the last war against the Zerg. They will also form a lasting alliance with the Protoss.
Jimmy will try to settle down on Mar Sara (the Terrans would be able to clean up some of their worlds) but he will eventually decide to go back into space as the desire for adventure still somewhat burns within him. It's on one of these journeys that he discovers that Johnny, his son, didn't die from the Ghost training after all. He turns out to be one of the more advanced human beings in terms of Psionic Ability. They go on different journeys together, keeping the peace on some Terran worlds and discovering new things in the Universe.
Zeratul also keeps in touch with Jimmy, with the Dark Templar randomly dropping in from time to time to check on his old friend. He is introduced to Johnny and they, too, become friendly with each other.
    Jimmy eventully dies peacefully.
Johnny eventually settles down. He has a son and names him "James" after his dad. His son grows up with an even more advanced Psionic Profile and he also enters the Ghost program. He also adopts the nickname "Jim" like his grandfather.
Kerrigan will be captured by the Protoss after the battle and she'll be put into stasis with the help of Xel'Naga technology.
Some of Kerrigan's most powerful Overlords and Overseers will eventually merge to create Cerebrates, and these Cerebrates will merge to form a brand new Overmind, one which has memories of all the events that transpired and has different mutations because of how much the Swarm developed during Kerrigan's time.
This new Overmind warps to a more distant corner of the Universe in its search for new creatures and races to assimilate into its new Swarm.
Some of the Hybrids surface, too. But these are quickly put down and collected by the Protoss and Xel'Naga sientists for study. It turns out Duran was working alone during the creation of the creatures.

After all that exposition, here's my actual ending. :p

The Zerg come back stronger than they've ever been before. The Overmind managed to discover a budding humanoid race on a distant planet with formidable psychic potential. It attacked the planet and assimilated the inhabitants. Thus, the Zerg now have new mutations which are more humanoid in appearance. Some of these even have the ability to develop mutation which would give them some characteristics of the lesser strains. The less-evolved strains themselves still exist too. The humanoid strains however have also developed the ability to speak. Also, they have displayed great Psionic Abilities in battle. This new Swarm has once again invaded and destroyed different worlds.

So yadda yadda yadda they make their way to a Protoss sector. The Protoss, shocked, naturally try to fight them off but are startled at the sight of the humanoid strains. They are eventually overwhelmed by the new swarm and their forces are greatly crippled. They immediately inform the Xel'Naga and the Terrans. The Overmind razes even more worlds. The three races eventually band together to try and fight them off before they reach any of the colonies. Jimmy, Jim Raynor's grandson leads the Terrans. A new batch of Protoss heroes lead the Protoss. Even Artanis and Selendis join the fight. We see them using very advanced technologies in battle. They manage to succeed in defeating the Zerg in their sector, but the threat of the Overmind and the rest of the Swarm still very much looms on the horizon. Zeratul makes his way back to Shakuras and he, along with Jim Raynor, Artanis, Selendis, the new Protoss leaders, and the Xel'Naga leaders meet there to discuss what their next course of action would be. Since the Xel'Naga are no longer as powerful as they once were, our heroes wouldn't be able to rely on their abilities alone. The Protoss and Xel'Naga scientists then suggest that the Hybrids could possibly aid them. They proceed to explain that the hatched Hybrids were actually still very juvenile and that they never really had the ability to control themselves and their powers. They then explain that theoritically the actual mature Hybrids might be very intelligent and non-hostile and that they might be able to convince them to help. One of the young Protoss suggest a slightly more radical course. He suggests that they utilize the Khala and the Void in order to somehow contact the spirits of the Fallen Ones to ask for their guidance. He then references to a planet Zeratul once discovered which had ruins and inscriptions related to contacting "energies" of the Fallen (the wasn't inhabited by Protoss btw). The council of sorts decides to try both ideas. A fleet of Protoss, Terrans, and Xel'naga heads out in search of the other scattered Hybrids, another heads off to the planet Zeratul discovered, and another stay around the sector to defend it. The first makes progress with the Hybrid and Zeratul's and Jim's make it to the planet rather quickly because of the improved warp drives. There they manage to understand that the ritual and they find out that they need certain artifacts to perform them. So yadda yadda they search for the artifacts. The catch lies in the Process of contacting the fallen ones. To be truly effective, it has to be done where they died. They discuss this with the others and they agree that they should at least try it to see if it would work. The decide to try and contact Tassadar first. So they make their wake to Aiur and they find it completely in ruins. There are still some very old buildings there, Zerg remains, etc. So they get on with the ritual and, much to their surprise, a swirl of energy materializes and forms something corporeal on the ground. Zeratul immediately recognizes that it's Tassadar himself. They hurry back to Shakuras where they observe Tassadar's vitals and his condition (he hasn't woken up yet). The scientists then come up with a better translation of the inscriptions. It turns out that it was for temporarily reviving whoever it is one wanted to contact. Temporary because they have a finite "supply" of energy so to speak, and that they'd burn out and go back to where they came from once that energy runs out. Once Tassadar wakes, he tells them how glad he is that they managed to bring him back as he really wanted to help his brethren again. He then urges them to go get Fenix, as he knows that he too is more than willing and eager to help.

Aaaaand after more events, we pretty much have this grand battle on some planet with Zeratul, Jim Raynor (on a battle cruiser he also named Hyperion), Tassadar (on a new Ganthrithor), Fenix and Selendis as Zealots, Artanis (on a heavily upgraded scout), Xel'Naga heroes, the new Protoss heroes, new Terran heroes, and Hybrids commanding massive fleets againds the definitely massive hordes of Zerg and the new overmind. Reincforced forces would be waiting in space in case anything unfortunate happens.

It ends with them finally killing the new Overmind.

We then learn that there are still a number of Cerebrates scattered out there and that the battle will never truly end. Plus there's that matter about Duran. XD

Haha sorry I kinda got carried away. And sorry for the word vommit and the rather cheesy plot device. I'd just die if I saw all the Protoss heroes we learned to love fought together side by side with the new generation of warriors. :D

This is just one of my ideas though. And I kinda got too tired to continue typing and flesh it out further. :p

The Overmind will return to power and the Zerg will consume the Terran and the Protoss, creating a triple hybrid. In the process of total infestation they will spawn a new child that will lead the new swarm - the Human Pro-Zerg Jaedong… Who will lead the Human Pro-Zerg swarm with his crazy APM skills to ransack the helpless Xel’Naga and their crumby Pro-Zerg hybrids into oblivion.

    The end.
